Is a pink bong made differently than a clear glass one?  

Nope, same glass and build, the color just comes from a fused rod or frit layer added during blowing.

Will the pink color fade with regular use?  

Not if it is properly fused into the glass, painted on color can wear faster but fused color holds up fine.

Less, actually, the color helps hide discoloration longer than plain clear glass does.
